When imaging with narrowband filters from a dark sky (and even some broadband filters), I've found that adding a small pedestal of, say, 200 ADU ensures that there's no black clipping after subtracting dark frames (and/or bias frames) from lights. Currently, I'm adding that pedestal by first doing a batch modify and using the "add data" function.
I think it would make it simpler if there was a "Pedestal" or "Offset" box in 2) Calibrate to "Add ____ ADU to light frames before calibrating".

It's important that no clipping occurs while calibrating. Currently, this can still happen like you indicate.
