UPDATE FROM MABULA
I have had a very rough 2 months unfortunately health wise. I was struck 3x in a row with bacterial infections. The second infection occurred after a routine hospital checkup and I became very sick. I had to rest and take a lot of antibiotics. Once I was recovering and restarting work 1 month ago, I again became sick. The infection was not yet gone, so even more antibiotics and rest was needed. Needless to say, it took a lot of my energy and I needed a lot of rest.
Finally, the infection is really gone and my energy is coming back step-by-step now and I have started work again. I am terribly sorry to have kept you waiting for support. I will address all outstanding questions and e-mails step-by step and will be on the forum daily from today.
APP 2.0.0-beta47 will come soon as well, a lot of work was already completed before I became very ill, so the release is also nearly ready for you. Beta47 will be much faster actually. Many workflows will be more than 2x faster, mosaics can even be 10x faster than before because registration really received a major boost... all compared to beta46. Before I release it, I will make sure that everything is working properly and then I will release it.
I am not sure what I am doing wrong here, but I have loaded up a bunch of Light frames and Darks into APP, they are correctly seen as 14Bit sRGB in RGGB format as you can see below:

However my calibrated lights, as well as the Master Dark frames when loaded up in PixInsight are MONO, so I am not sure where I am going wrong here
Mmm, so also the calibrated lights become mono? That seems a bit odd. What happens if you don’t select the RGB pattern yourself and don’t tick “force CFA”? Usually APP is able to see this automatically in DSLR Raw files. Also, what version of APP are you using?

Latest version of APP, and if I do not select any options they still come out as Mono when loaded up in PI

Not yet, sorry, there have been a few busy days and a lot of comet data. Will download and investigate this evening and tomorrow will give my answer.
I found the issue, in PixInsight the images need to be de-bayered in order to show the colour information, it's totally my fault, been so used to imaging with MONO for the past few years, good job I worked it out, as I just moved to an OSC Camera 😀
One thing I have noticed though is APP does not put in what type if Bayer Matrix into the resulting files, unlike the original RAW files, if you de-bayer an original RAW file PixInsight detects it as RGGB, however a stacked image from APP does not contain the CFA information so you have to force PixInsight to RGGB in the De-Bayer process

Quick question for you, I now have my OSC Camera, when I load up a dark frame into APP, I have RGGB Selected and having the option to FORCE CFA makes no difference, but the dark frame comes up as 16b Gray with no CFA value, whereas the Master Dark comes up as 16b Gray with RGGB as the CFA Value, I am presuming this is normal behaviour?
Oh that is great and my sincere apologies for not replying sooner, it's a bit chaotic the last few weeks here. I was just about to fire up APP for your data. 😉
Regarding your dark, maybe this is because the dark frame doesn't have the RGGB data in it and for the master you told APP to use that?
Yeah it's pretty normal, I just loaded the master into PixInsight and performed a Debayer and it turned colour, plus when I see the Master being created in APP, I see it creating the colour channels albeit in a Bayered file, learned a lot about processing OSC files since the days when I used to use Nebulosity to do it all.
