Hi, I took more data on NA nebula. Oiii and sii.
I loaded all frames from Ha panel one into hydrogen alpha, and l frames from Ha panel 2 under custom and typed in hydrogen alpha-2, same with other 2 channels.
Loaded darks, flats and dark flats and hit normalize.
Many frames didn't register... some were panel 1 and some panel 2, so not sure what went wrong....should I load all Ha into Ha even if they are 2 panels?
I assumed I had to register all frames together...regardless of 2 panels.
Please help!

Hi Adam @singding,
No, you need to load all H-alpha frames of all panels as H-alpha. You shouldn't assign a different channel name for H-alpha of another panel. It's all H-alpha 😉
So you are trying to make a multi-channel mosaic right?
What settings did you use in 3) and 4) ? And how many stars were detected in your frames?
For a mosaic registration you need a bit different settings than the defaults, so let me know what settings you used and then I can give you some pointers.

So it's a 2 channel "mosaic" or integration with 10% overlap. Ha oui, and sii.
So I shouldn't make each channel and each panel a separate integration then and then integrate the panels after?
I tried the recommended settings, lowered kappa all the way, upped the start and stop?
I apologize I can't access the computer now, but I did try a few settings.
When I did my hargb, I did each panel separate, then combined them after....
Hope this helps for now. Basically registration failed for many frames that appeared ok..500 to 800 stars I think
