Now, if the reference file is not selected for some reason APP starts crunching and then aborts with a null pointer exception. Which shows up in the silent error box.
Before APP starts crunching, it should either check and complain before hand, of silently choose the next best file, or refuse to deselect the ref file, or whatnot.

Mmm, could you explain as to why it wouldn't be selected? APP always selects the reference while processing.
