Using Master Flats produced previously creates unexpected results

I have integrated separate light channels (LRGB) individually  with APP . Now I am now trying to do all the lights form all channels together but using the master flats created in the previous integration instances. I first added master flats as well as master darkflats. The master flats were not applied to the channel stacks. I thought that the master darkflats may have been applied twice hence the results. I then removed the master darkflats and integrated again using only master flats. Same problem. 

It appears that the master flats are not used if produced previously. 

I have not seen this when doing all together at the same time when I use flats and darkflats to create master flats and master darkflats while stacking lights

What am I doing wrong?
