I have 70 Ha and Oiii images with only a few hundred stars which stack fine in DSS but can not be stacked in APP. I have tried various settings but it seems very much like trial and error so I am back to using DSS  and importing the stacks which seems like it may not be getting the most out of the APP subscription.

Can you post a screenshot of a sub here? APP is very robust these days with detecting stars.

Thanks for the reply. Do mean a stretched jpg of a sub?

A 3min Ha sub in mono looks pretty black at low gain. Here is a stretched jpg of a 5min sub and the unstretched version

I did finally manage to get some HOO stacked by trial and error however it was very difficult and unpredictable compared to DSS. Also the RGB component stacked as a different image size although I used the same reference file.

Yes well, looking at the stretched sub those are still very dark. I'm wondering if, after calibration, a problem arises. There should at least be some noise visible in the stretched sub, what gain and offset (assuming you use a astro-cam) did you use? APP is very sophisticated regarding its algorithms and usually is able to register very difficult datasets (which can be seen by the relative ease of creating properly aligned and corrected mosaics for example).

These are pretty standard Astro images at 3min gain 75 with an asi 1600 mono and some 5min at 0 gain. DSS has no problem stacking. Here is a version combining the separate unaltered DSS RGBHO stacks in APP

Helix RGBHOO DSS APP 84x3

Interesting these gave so many problems I do have to say, as there indeed are more than enough stars. Usually when this really fails, a problem is seen in the calibration. But it looks like you solved that part at least right? If not, we'd be very interested in the data for us to see if this still has something that might throw APP off (which almost never happens anymore). An upcoming version of APP will even register on just a couple of stars so if that doesn't work, something else is up.

The subs calibrate and the DSS stacks calibrate but the subs will not register. What settings should I be using for these subs?

Would you be able to send me a few of the subs for me to check out? That will give me the best idea for what may be up and if I can see what it is, to tell you exactly why.Best would be to have some uncalibrated raw subs and master calibration files.

Please go to https://upload.astropixelprocessor.com and use upload1 as username and upload1 as password.

Create a directory named “sunfish-registrationfailure” and upload in there. Thank you!

I see you uploaded them, sorry as I'm very busy it's better to use the name like I mentioned above as I can find easier to whom the data belongs. I'll work on it later today.
